I would suggest to
1. Create a big patch from your OFBiz root
2. Make a new fresh svn check out
3. Apply the patch to the new project
4. Import the new project in Eclipse
Hopefully, it will solve your issue (maybe not... then try another way... you have to be creative with Eclipse ;o)
