Yes Donation is typically for charitable purposes and/or to benefit a cause and IMO system should not wait to capture it till last quantity  ship and should capture it in first shipment else may be customer can go for cancellation of remaining quantity and in that case there is no way to capture remaining pro-rated Donation amount which is actually customer willing to donate.

I have tried to fix the reported case and attached patch for the same.
