you using the same binaries for the embedded as the site.
Plus you can only run on Instance of ofbiz per tomcat server.
there is no difference between the two.
you can also tweek the catalinia in ofbiz.

the advantage to using a tomcat outside of ofbiz is you can add other
applications not related to ofbiz as well as give servlet support to
apache websites.
