When you have more than one invoice in order and receive offline payment, this payment is applied to first invoice only.
Possible scenarios:
1) Create service that creates one invoice for all productitemtypes - needs redesign create invoice services -simple
2) Change events happened after receive payment to check if there are more invoices that wait for payment - problem which invoice to choose if there is not enough cash.

May be it makes sense to have a screen that provide list of Invoices and let user pick the Invoice and amount to be applied to it.

What are the steps to reproduce this?  If I receive an offline payment from the order screen, the payment isn't applied to anything automatically...

I reproduced the problem that Krzysztof described.
The steps:
 - Create invoice GZ-DIG and GZ-1001;
 - Chose "Mail Check/Money Order" for payment method(the order would not be approved, so the invoice for the digital item would not be created);
 - Receive offline payment from order view screen(before approving the order)
 - Then approve and quick ship the order.
 - The payment will be applied only to the first invoice.
